Randomly - when I turn on Arp - sound just disappears. Regardless if status is on or hold. Restart of XT, fixes the problem, but I believe it shouldn't be like that.
Is it problem of software and update is necessary or device is broken ?

Why are you not on the latest firmware version 2.33?

I have no such problems here on my XTk running 2.33. Such a problem of yours is very unlikely a hardware problem. And there is for sure a reason Waldorf released several updates after the version 2.09 for the MicroWave II/XT/XTk family.

I tried to update via MD-BT01 but with no success. Question is: Which audio interface with midi slots, is proven as working with microwave XT system update?

It might not be a problem of the MIDI interface, but the software you use. Some MIDI software is known to be unable to send larger blocks of SysEx. Use Sysex Librarian on Mac and Midi-OX on Win. There are also others on Win, but I don't know the names.
And don't use a USB hub. Connect the MIDI interface straight to the back of the computer. Not to the front USB or USB at the QWERTY keyboard.
